I have a site and I assigned a temp url that uses the customer's domain with my domain like this.

abcevents.com.mydomain.com

But in reality both domains are longer and now when I try to do an automated backup it fails because it says the folders underneath are too long.

Can I change the abcevents.com to something shorter at this point or will that mess things up?

Cliff,

Based on what you said it seems you created the web site with the temp URL domain. In this case to fix the issue you are having you would have to delete the web site and re-create it under whatever new URL you want to use and then move your web site files.
